INTRODUCTION

The Internet is one of the most important sources of information for pro-fessionals in the modern information age. The Internet provides quickand convenient access to a wide variety of biomedical databases and jour-nals.

Table 7.1 lists some Internet databases commonly used by healthcareand biomedical professionals.

After you have searched for references in one of the Internet databas-es, you will need a quick, convenient, reliable, and at least semiautomat-ic method to store selected references in a library. EndNote offers severaluser-friendly ways to search and automatically retrieve references froman online database into an EndNote library.

My suggestion is to enter as few references manually into an EndNotelibrary as possible. The process of manual entry is time-consuming,tedious, requires typing, and is prone to errors. While you may have toinvest some time in learning automatic retrieval from online databasesinto EndNote, the benefits, some of which are described below, will morethan compensate for your time and effort.

• Using the automatic process is faster and more accurate.• Reference details, such as author names, are always copied correctly

without typographical errors.• Journal abbreviations are automatically entered in the correct Nation-

al Library of Medicine format.• In addition to the routine details of a journal article (such as title,

author name(s), date, and journal), EndNote also retrieves and auto-matically fills in other sections of a reference, such as the URL, theabstract, and Keywords associated with the article (Fig. 7.1). Key-words can be very useful for searching your EndNote library for spe-cific references. You can click on the URL in an EndNote library todirectly go to the article on the PubMed site. A growing number ofjournals give you the option of retrieving full-text articles from thewebsite, known as PubMed Central. Table 7.2 gives you the names ofa few of those journals; a full list is available at http://www.pubmed-central.nih.gov.

VARIOUS METHODS OF USING ENDNOTE WITH

INTERNET DATABASES

There are three methods to search and retrieve references from an Inter-net database into EndNote:

• Connection files. In this method, EndNote makes a direct connectionto the database so that you can use EndNote both to search the data-base and to retrieve references into a library.

• Import filters. In this method, you have to go outside of EndNote andsearch the database first (usually via your web browser), as youwould if you were not using EndNote. Then you save the results as atext file and import this file into EndNote using an import filter. Fil-ters allow you to import citations into a library by telling EndNotehow to interpret the information you have saved from a particularonline database.

• Direct export. This is similar to the import filter method. Some data-bases have created a tool that automates the saving and filtering ofcitations; this method is called direct export.

Figure 7.2 illustrates an overview of using EndNote with Internet data-bases.

Choosing the Right Connection Method

In general, the connection files method is the most direct and easiest wayto get data into EndNote, because it involves no intermediate steps. How-ever, to use the connection file method the database you intend to usemust be on a server that supports the Z39.50 protocol. See the next Tech-nical Tip box for information about this protocol.

If a connection file for your database is not available, you can use theimport filter or the direct export method. The advantage of these methods

is that, since you are searching a database on its own website, you haveaccess to the full range of the search features, keywords, and thesauri ofthe database.

Many commonly used biomedical databases have a connection file oran import filter (or direct export feature) available to work with EndNote.The next sections of this chapter describe how to check which databaseshave connection files or import filters available for working with End-Note and how to download additional connection files and import filters.

If you attempt to connect to a database that requires subscription,EndNote will prompt you to enter your ID and/or password. If you havean individual account with a user ID and password, enter it to get con-nected. If you do not have the information, but instead have authenticat-ed access to a database either by IP address recognition or through aproxy server, you may have to configure your connection file for this data-base so that it does not prompt you for authentication. See the ConnectionFiles section for further information.

✌ Technical Tip: Z39.50 is an international standard for communica-tion between computer systems, primarily library- and information-related systems. This standard protocol specifies data structures andinterchange rules that allow a client machine (for example, your com-puter with the EndNote program) to search databases on a servermachine (for example, the National Library of Medicine’s PubMedserver) and retrieve records that are identified as a result of such asearch. Z39.50 is becoming increasingly important to the future devel-opment and deployment of interlinked library systems. The Z39.50standard was originally proposed in 1984 to provide a standard wayof interrogating bibliographic databases. It is maintained by the Z39.50Maintenance Agency, which is administered by the Library of Con-gress. For more information about this protocol, visit <http://lcweb.loc.gov/z3950/agency/>.

P Alert: You may experience difficulty connecting to a remote data-base via connection files if your computer is protected behind a fire-wall. This situation is not uncommon in large organizations. If so, youwill get the error message “Host refused connection” or the connectionwill time-out without connecting to the remote database. To fix thisyou will need to contact your network administrator to open ports toallow communication through the firewall. Most (but not all) Z39.50connections use port 210.

THE CONNECTION FILE METHOD

What Is a Connection File?

A connection file contains the information necessary to connect to, search,and import references from an online database into EndNote. EndNoteneeds a specific connection file for each online database such as PubMedor the Library of Congress.

What Connection Files Do I Have?

The EndNote program has already installed on your computer hundredsof connection files for a variety of databases. These files are located in theConnections folder of the EndNote folder on your hard drive. The bestway to view a list of available connection files is by opening the Connec-tion Manager in EndNote by performing the following steps:

• Click Edit > Connection Files >Open Connection Manager (Fig. 7.3).• The next screen is the Connection Manager Window, displaying a list

of various connection files (Fig. 7.4).

select them as “favorites” for quick access when you use the “Connect”command. Figure 7.4 highlights some important features of the connec-tion manager window.

Setting “Favorite” connection files

If you use a few databases frequently, it is a good idea to mark these con-nection files as “favorites” to save time when you connect to the database.To perform this:• Click Edit > Connection Files > Open Connection Manager (Fig. 7.3).• In the Connection Manger, check the box next to the files you would

like to set as favorites (Fig. 7.4).• You should now see these databases when you click Tools > Online

Search to connect to a database. For example, Figure 7.5 displays thatPubMed has been marked as a favorite connection file.

You can mark as many connection files as you like as favorites.

Downloading Connection Files from the Internet

If you don’t find the connection file you are looking for in the ConnectionManager, go to EndNote’s website, where you will find additional con-nection files available for download. Some online databases update theirstructure periodically, which may make the connection file that came with

EndNote obsolete. You can download a new connection file from End-Note’s website.• Open your Internet browser and go to http://www.endnote.com/

support/enconnections.asp.• Select the connection file you would like to download and click on the

“Download” hyperlink (Fig. 7.6).• Click Save in the next dialog box to save this file to your computer.

You should save this file in the Connections folder. Most likely thepath to this folder is C:\Program Files\EndNote X1\Connections ifyou accepted the default options during installation. If you can’tlocate the folder, go to the Connection Manager window, and the pathto the folder is displayed in the bottom status bar of this window (Fig.7.4).

• If you already have an older version of the connection file, you willreceive a “replace” warning. Click Yes to accept.

Using the Connection File Method

Searching an online database using connection files consists of four basicsteps:

• Establishing a connection to the database from EndNote;• Searching the database;• Retrieving references;• Saving references into an EndNote library.

Steps demonstrating the use of connection files can be best understood bylooking at an example. See the section “Using EndNote with PubMed” tosee a step-by-step example of this process.

THE IMPORT FILTER METHOD

What Is an Import Filter?

Filters allow you to import citations into your EndNote library by tellingEndNote how to interpret the information you have saved from a partic-ular database.

What Import Filters Do I Have?

Before attempting to import records from a database into EndNote usinga filter, check that an appropriate filter is available. The EndNote programincludes over 350 filters. To see if a filter for a database is already avail-able in EndNote:

• Click Edit > Import Filters > Open Filter Manager (Fig. 7.7).• The next screen displays a list of import filters available in EndNote

(Fig. 7.8). Notice that the features of this window are very similar tothe Connection Manager window.

If you can’t find a filter of your choice, visit EndNote’s website athttp://www.endnote.com/support/enfilters.asp. You can download themost up-to-date filters from this website for a database of your interest.The method works in identical fashion to downloading connection files.

Using the Import Filter Method

There are four basic steps involved in this method:• Searching the database, generally using a web browser;• Selecting references to be imported into EndNote;• Saving the selected references in a text file;• Importing the text file into an EndNote library using an Import Filter.

The steps in using import filters depend on the database you are using,because different databases offer different methods for saving referencesin a text file. The import filter method can be best understood by lookingat an example. See the section “Using EndNote with PubMed” to see astep-by-step example of this process.

THE DIRECT EXPORT METHOD

This method is essentially the same as the import filter method, exceptthat it automates the process of saving and importing references. Insteadof using the intermediate stage of the text file, you can do a direct exportof selected references from the website of the Internet database into your

EndNote library. EndNote uses the same import filters for direct export asfor the import filter method. Some databases that offer a direct export fea-ture include the Web of Knowledge and ProQuest. For some other data-bases, you may have to download and install a filter before the directexport tool will work.

Table 7.3 lists some popular databases that allow direct export.

Similar to the connection files and the import filter methods, the stepsinvolved in using direct export depend on the database you are using,and the direct export method can be best understood by looking at anexample. See the sections “Using EndNote with Ovid” and “Using End-Note with the Web of Knowledge” for step-by-step examples of thisprocess.

✌ Technical Tip: Sometimes you will get an error message when try-ing to export citations from an online database into EndNote. The errormessage will read “File not found,” and the records will not appear inEndNote. This happens because your cache of temporary Internet filesis full and needs to be cleared. To do this:• Click Tools > Internet Options in Internet Explorer (Fig. 7.9).• Make sure the General tab is selected. In the next screen, click on

the Delete under the Browsing History section (Fig. 7.10).• On the next screen, click on Delete files under the Temporary Inter-

net Files section (Fig. 7.11). Click OK in the next warning box.• If you have a lot of temporary files, it may take a while to delete

them. Once this is done, try to export the references again.

USING ENDNOTE WITH PUBMED®

Introduction

PubMed is a service of the National Library of Medicine that includesover 14 million citations and abstracts from more than 4,600 biomedicaljournals published in the United States and in 70 other countries, datingback to the 1950s. These citations are from the MEDLINE® database andsome additional life science journals. Although coverage is worldwide,most records are derived from English-language sources or have Englishabstracts. Abstracts are included for more than 75% of the records.PubMed also includes links to many sites providing full text articles andother related resources. You can access PubMed online at http://www.ncbi.nlm.nih.gov/entrez/query.fcgi?db=PubMed.

MEDLINE is the National Library of Medicine's premier bibliograph-ic database. The MEDLINE database is the electronic counterpart of IndexMedicus®, Index to Dental Literature, and the International Nursing Index.

You can search and retrieve references from PubMed using the con-nection file method or the import filter method. The connection filemethod is the simplest and most direct. However, if you would like to usePubMed’s search features and thesauri, such as MeSH keywords, whichare certainly more extensive than EndNote’s, then you should performyour search on PubMed and retrieve selected references into EndNoteusing the import filter.

Using the Connection File Method for PubMed

Remember: your computer must be connected to the Internet to use thisfeature.

A. Establish Connection to PubMed from EndNote

• Open an EndNote library or create a new library.• Click Tools > Online Search > PubMed.

# If you have connected to PubMed before or if you haveselected PubMed as “favorite,” it will appear on the menuand you can click on it directly to connect (Fig. 7.5).

# If not, click Tools > Online Search > New Search (Fig. 7.12).Highlight PubMed on the next screen and click Choose (Fig.7.13).

• A connection is established and an empty Search window (Fig. 7.14)appears on the screen.

B. Search PubMed

Searching here is essentially the same as searching your EndNote library.See Chapter 6 for a detailed discussion of the Search Window and searchstrategies.• Enter your search terms in the Search window (Fig. 7.14). Notice that

the title bar of the search window displays the database you are con-nected to.

• Choose appropriate search options.• Make sure “Search in” option displays “Remote: PubMed MEDLINE

at PubMed (NLM).”• Click the Search button.

General Guidelines for Searching

• The options available in the search menus (such as Author, Title, orKeywords) vary with each database.

• Click Add Fields to append search items to the list.

✌ Technical Tip: The connection to the Internet database is main-tained until you close the Retrieved References window, or, after a cer-tain period of inactivity, the connection automatically times out. If youare using a dial-up Internet connection (with a modem), EndNote doesnot disconnect you from the Internet after it closes the connection tothe remote database.

• Multiple search terms can be combined using the Boolean operatorsAND, OR, and NOT. Keep in mind that “OR” broadens your searchby adding together two result sets; “AND” narrows the focus of thesearch by looking for the intersection of references found; “NOT” alsonarrows the search by omitting the results matching one term fromthe current results set (see Chapter 6, Fig. 6.10).

• The comparison menu for each search term is always set to Containsfor remote databases.

C. Retrieve References

EndNote displays the number of references found as a result of the Inter-net database search in the Confirm Online Search window (Fig. 7.15). Youcan change one or both of these numbers to specify the range of referencesto be downloaded. Click OK to retrieve references.

Working in the Retrieved Reference Window (Fig. 7.16)

• The window’s title bar displays the name of the Internet database towhich you are connected. The status bar at the bottom shows the

✌ Technical Tip: Be as specific as possible in your search strategy toavoid retrieving large numbers of references that may take a long timeto load and clutter your library.

P Alert: The order of retrieved references reflects the way they werereturned from the server — it is not necessarily alphabetical, chrono-logical, or in order of relevance.

progress of reference retrieval and the number of references currentlydisplayed.

• Click on the Pause button in the status bar of the screen to pause orresume reference retrieval. Pressing the Escape (Esc) key also stopsretrieval.

• Click on the Show Preview button to preview a formatted version ofthe selected references in the preview pane.

• Use the Search, Sort, and Show/Hide Selected References commands tohelp you review the search results (by selecting references and right-clicking on the mouse).

D. Save References into EndNote library

You must now save references (a selected few or all) into an EndNotelibrary. The Reference Retrieval window is only a temporary holdingplace for references and cannot store them permanently. When you closethis window, all the retrieved references will be discarded.

Click on the “Clear List” button to clear the list and on the “Return toSearch” button to return back to the search window.

Perform one of the following steps to save retrieved references intoand EndNote library:• If you want to save all references in this window to your library:Do not select any references. Click on Copy All To button and select a

library to save the references (Fig. 7.16).• If you want to copy only selected references (clicking on a reference

will highlight and select it):# Drag-and-drop selected references from the Retrieved Refer-

ences window into an open EndNote library.OR

# Click Copy Selected To button and select a library to save.

Using the Import Filter Method for PubMed

Important note before you start

If you are using EndNote X1, you may have difficulty in importing refer-ences into EndNote from the PubMed database. The usual problem is thatonly one of the references from the imported text file gets actually import-ed in the EndNote. This is due to recent architectural changes in thePubMed database. To fix this problem, you must download the latestPubMed filter from EndNote’s website.

Steps to download the latest PubMed filter

1. Open the filter download page on EndNote’s website in your brows-er at http://www.endnote.com/support/enfilters.asp.

2. Locate the NLM filter from the list. Click on the “Download” link forthe filter (Fig. 7.17).

3. Click Save in the next dialog box. Save this file in the Filters folderwithin the EndNote folder. Most likely the path for this file would beC:\Program Files\EndNote X1\Filters. This path may vary depend-ing on your installation. However, if you used the default optionsduring EndNote installation, this is where you should save your End-Note filter file.

These steps can be followed to download any other filters you need fromEndNote’s website.

✌ Technical Tip: EndNote does not check for duplicates when you usethese methods. You should use the Find Duplicates command in theReferences menu in the destination library after the retrieved refer-ences have been saved. See Chapter 6 for details.

• Perform a search in PubMed. I used the search term “elec-tronic medical record” AND “medical errors” (Fig. 7.19).

• In the next File Download dialog box, click Save. Save thisfile using any name. Make sure you select All Files from thepull-down menu and type “.txt” at the end of the file name,as EndNote can import only plain text files and not rich-textformat (RTF), Word, or WordPerfect files. In this example, Inamed the file pubmed.txt and saved it on my Desktop (Fig.7.23).

4. Import the text file into an EndNote library using the PubMed importfilter

• You may close PubMed — you no longer need it open andactive.

• Start EndNote.• In EndNote, open the EndNote library you want to import

the data into.• Click File > Import.• The next window presents the Import options (Fig. 7.24).# Click Choose File button to locate and open the text file yousaved from PubMed containing the references you want toimport.

# Click on the Import Option button to select the filter youwill use. You must use the filter named “PubMed (NLM)”for the import process to work properly.# Select your preferred option from the Duplicates pull-down menu. The Text Translation option can be used toimprove EndNote’s importing of accented characters.Change this setting only if you find that accented charactersare not importing correctly.

• Click the Import button to start the import process. The cita-tions will be imported into your library. Tip: The citationsyou just imported will show in the custom group “Import-ed References” (Fig. 7.25). Click on the All References groupto view these and the remaining references in your library.

USING ENDNOTE WITH GOOGLE SCHOLAR

Google Scholar is an increasingly popular search engine for biomedicalprofessionals to search for scientific articles. According to a recent articlein the New England Journal of Medicine, Google and Google Scholar signif-icantly outnumber PubMed in referring readers to various journals’ web-sites.1

You can import references directly from Google Scholar (i.e., thedirect export method) after performing a simple configuration.

Configuring Google Scholar for EndNote

• Open the Google Scholar website at http://scholar.google.com (Fig.7.26).

• Click on Scholar Preferences.• On the Preferences page, scroll down toward the bottom of the page

for the Bibliography Manager section. Click on the second radio but-ton “Show links to import citations” and select EndNote in the drop-down list (Fig. 7.27). Click Save Preferences.

Importing Search Results into EndNote

• Perform search in Google Scholar. Retrieved articles now have a link“Import into EndNote.” Click on the link (Fig. 7.28).

• Your reference shows up in the library under the Imported Referencestemporary group. Click on All References to see your entire library(including the newly imported reference).

Observations about Using EndNote with Google Scholar

Although it is quite useful to be able to import references from GoogleScholar into EndNote, I observed several limitations:

• You have to import one reference at a time by clicking on the link ineach reference. There is no option for selecting multiple articles on thesearch page and importing them together into EndNote.

• As compared to PubMed search, Google Scholar populates informa-tion in only a few reference fields — including Title, Author(s), Year,Journal, etc. It does not bring in a URL for the reference, the key-words, or the abstract.

USING ENDNOTE WITH OVID®

Introduction

Ovid is an online service that provides access to many biomedical data-bases — including MEDLINE, ACP Journal Club, Cochrane database, Bio-sis, Embase, and PsycInfo, as well as tools for searching and navigatingthese databases. You can access the general information website for Ovidat http://www.ovid.com. Although PubMed is freely available to thepublic online, Ovid offers subscription-based access only.

EndNote allows you to retrieve references from the Ovid databaseusing the connection file method as well as direct export. In my opinion,the direct export method is preferable because you can take advantage ofOvid‘s user-friendly and intuitive search interface. The direct export fea-ture also eliminates the need to create an import file and selecting animport filter.

Using the Direct Export Method for Ovid• Perform a search on an Ovid database, such as MEDLINE (Fig. 7.30).• Select the references that you wish to retrieve into an EndNote library

from the search results (Fig. 7.31).• Scroll down the web browser screen to Results Manager and make

the following selections (Fig. 7.32):# Choose Selected Results under Results.# Select the fields for export to EndNote. Include Subject

Using the Direct Export Method for the Web of Knowledge

As with Ovid, the direct export method is the easiest way to retrieve ref-erences from the Web of Knowledge into EndNote.• Go to the Web of Knowledge website and perform a search by typing

a search term and clicking Search (Fig. 7.33).• Select references you wish to retrieve into EndNote by checking the

box next to each. Click Submit Marks (Fig. 7.34).• Click on Marked List (Fig. 7.35).• Click View Marked Records on the next screen (Fig. 7.36).• The next screen presents you with “output options.” Select addition-

al fields to save in your library, such as “MeSH terms” and “abstract.”Click on “Export to Reference Software” to initiate the direct exportprocess (Fig. 7.37).
