QLogic TrueScale HCAsQLogic TrueScale HCAs were architected to deliver higher bandwidth, lower scalable latency, and the highest message rate of any InfiniBand adapter available. Long regarded as the MPI application performance leader, the advantages of the TrueScale HCAs can be leveraged for a variety of business applications as well. With support for all standard transport protocols within the OpenFabrics Enterprise Distribution (OFED) release, TrueScale HCAs are well suited for I/O convergence of network and storage traffic, database management system (DBMS) clustering, and native IB storage connectivity.

Amber (assisted model building with energy refinement) is the collective name for a suite of programs that allow users to carry out molecular dynamics simulations, particularly on biomolecules. None of the individual programs carries this name, but the various parts work reasonably well together, and provide a powerful framework for many common calculations. The term Amber is also sometimes used to refer to the empirical force fields that are implemented here. Note, however, that the code and force field are separate: several other computer packages have implemented the amber force fields, and other force fields can be implemented with the Amber programs. The Community Climate Model (CCM) was created by NCAR in 1983 as a freely available global atmosphere model for use by the wider climate research community. A limitation of the original CCM was that it did not include models of the global ocean and sea ice. Accordingly, in 1994, National Center for Atmospheric Research (NCAR) scientists submitted a plan to National Science Foundation (NSF) to develop and use a Climate System Model (CSM)—renamed the Community Climate System Model (CCSM)—that was to include models of the atmosphere, land surface, ocean, and sea ice.

CCSM is a fully-coupled, global climate model that provides state-of-the-art computer simulations of the earth's past, present, and future climate states. CCSM is sponsored by the National Science Foundation and the U.S. Department of Energy (DOE). Administration of the CCSM is maintained by the Climate and Global Dynamics Division (CGD) at the NCAR. CCSM belongs to an elite category of computer-based simulation models known as general-circulation models. Such models use mathematical formulas to recreate the chemical and physical processes that drive earth's climate. Extraordinarily sophisticated, they incorporate phenomena ranging from the effect that volcanic eruptions have on temperature patterns to the impact of shifting sea ice on sunlight in the atmosphere. What emerges from trillions of computer calculations is a picture of the world's climate in all its complexity.

The CCSM version of the Parallel Ocean Program (POP) was released in June 2004 as part of the CCSM3.0 release. More specifically, CCSM3.0 POP is based on POP 1.4.3, which was developed at Los Alamos National Laboratory. Over the course of CCSM3 POP model development, there have been many small changes to the original POP 1.4.3 code in order to allow the code to conform to CCSM requirements. Also, some corrections have been applied, diagnostics have been added, and more substantial modifications have been made to the code to improve the model physics. The InfiniBand Trade Association (IBTA) was formed in 1999 when two competing input/output (I/O) standards called Future I/O (developed by Compaq, IBM, and Hewlett-Packard) and Next Generation I/O (developed by Intel, Microsoft, and Sun) merged into a unified I/O standard called InfiniBand. The IBTA is responsible for the InfiniBand industry-standard specification. This specification defines an input/output architecture used to interconnect servers, communications infrastructure equipment, storage, and embedded systems. InfiniBand is a true fabric architecture that leverages switched, point-to-point channels with data transfers up to 120 gigabits per second, both in chassis backplane applications as well as through external copper and optical fiber connections. With the largest installed base of 10 Gb/s and 20 Gb/s ports in the market (more than one million ports projected for 2008), InfiniBand is delivering real-world benefits in data centers, high-performance clusters, storage devices, and embedded applications.

The VASP Group’s VASP (Vienna Ab-initio Simulation Package), also known as VAMP, is a package for performing ab-initio quantum-mechanical molecular dynamics (MD) using pseudopotentials and a plane wave basis set. The approach implemented in VASP is based on a finite-temperature local-density approximation (with the free energy as variational quantity) and an exact evaluation of the instantaneous electronic ground state at each MD-step using efficient matrix diagonalization schemes and an efficient Pulay mixing. These techniques avoid all problems occurring in the original Car-Parrinello method, which is based on the simultaneous integration of electronic and ionic equations of motion. The interaction between ions and electrons is described using ultrasoft Vanderbilt pseudopotentials (US-PP) or the projector augmented wave method (PAW). Both techniques allow a considerable reduction of the necessary number of plane-waves per atom for transition metals and first row elements. Forces and stress can be easily calculated with VASP and used to relax atoms into their instantaneous groundstate.

MSC Marc. Finite element analysis (FEA) is a critical part of the virtual design process. But because most FEA programs are linear, they can only study parts that deform a small amount, certainly not enough to deformation to exceed the linear elastic range of the materials. Marc has no such limitations. A nonlinear FEA program, Marc enables users to assess the structural integrity and performance of parts undergoing large permanent deformations as a result of thermal or structural load. The types of deformations the program can study include geometric nonlinearities (metals bending) and material nonlinearities (elastomers and metals that yield under structural or thermal loading). Users can also use Marc to simulate deformable, part-to-part or part-to-self contact under varying conditions that include the effects of friction—critical for analyzing nonlinear behavior in tool-and-die set-up, spring coil clash, or a windshield wiper system.

OpenCFD OpenFoam 1.4.1 is an open source application that QLogic has tested as interoperable with QLogic products. QLogic does not provide support nor guarantee the functionality of OpenFoam.

The core technology of OpenFOAM is a flexible set of efficient C++ modules. These are used to build a wealth of solvers to simulate specific problems in engineering mechanics; utilities to perform pre- and post-processing tasks ranging from simple data manipulations to visualization and mesh processing; and libraries to create toolboxes that are accessible to the solvers/utilities, such as libraries of physical models.

OpenFOAM is supplied with numerous pre-configured solvers, utilities, and libraries and so can be used like any typical simulation package. However, it is open, not only in terms of source code, but also in its structure and hierarchical design, so that its solvers, utilities, and libraries are fully extensible.

OpenFOAM uses finite volume numerics to solve systems of partial differential equations ascribed on any 3D unstructured mesh of polyhedral cells. Reliable Datagram Sockets (RDS) over InfiniBand delivers a cost effective, highly available, and scalable infrastructure for Oracle Real Application Clusters (RAC). RDS was co-developed by Oracle and QLogic to provide a high bandwidth, low latency, ultra reliable inter-process communication (IPC) protocol and transport system that dramatically speeds up IPC communication between servers in a RAC cluster. QLogic RDS over InfiniBand has been demonstrated to provide up to 60 percent performance improvement over Gigabit Ethernet for interconnect-intensive applications. NAMD is file-compatible with AMBER, CHARMM, and X-PLOR and is distributed free of charge with source code. Customers can build NAMD themselves or download binaries for a wide variety of platforms. About WRF

The WRF (Weather Research and Forecasting) Modeling System development project is a multi-year project being undertaken by several agencies. The coordination of this development effort is handled through several layers of joint management, incorporating all of the constituent groups, as well as outside advisory positions. More specifically, the effort to develop WRF has been a collaborative partnership, principally among the National Center for Atmospheric Research (NCAR), the National Oceanic and Atmospheric Administration (the National Centers for Environmental Prediction (NCEP) and the Forecast Systems Laboratory (FSL), the Air Force Weather Agency (AFWA), the Naval Research Laboratory, Oklahoma University, and the Federal Aviation Administration (FAA). Summary of What Has Changed

The QLogic HPC Interoperability Guide has changed the way it references the following QLogic products:

■ Both InfiniPath and SilverStorm HCAs are now referred to as InfiniBand HCAs.■ The SilverStorm 9000 Family of InfiniBand Switches is now 9000 Series of InfiniBand Switches.
